Am I correct that a IIA T-Case will mount to a SIII gearbox as is.

If it is a 6-cylinder SIII transmission, then yes. Otherwise, not without a swap to a 6 cylinder bellhousing--The fasteners between the bellhousing and the flywheel housing are shifted x-many degrees clockwise (or anti-clockwise) on a 6-cylinder setup so if you were to attach a transmission with a 4-cylinder bellhousing, the shift lever would stick out at 11:00 or 1:00 as opposed to the normal 12:00.

The Series I and the six cylinder engines share the same bellhousing bolt pattern. The SII & III four cylinder engines use a different bellhousing bolt pattern.

You can bolt a SIII gearbox intended for a 6 cylinder engine to a SIIA with a six cylinder engine.

You can also swap bellhousings during a gearbox rebuild.

So what do I need to puth my series III tranny behind my series IIa engine? is it a special bell housing. I have both the 4 and the 6 cylinder housing.

Put the 6cy bell housing on the sIII tranny.

Are there advantages to a series II tranny over the IIa such as the syncromesh
