Door problem

Hello,
Pulled the hardtop off of my '88 and installed soft top. Now the passenger door is hitting the door jam almost as if the hardtop were keeping things lined up correctly. Need some advice on the fix. I imagine somebody has run into this before.

When i was placing everything back together I had the hard top on and aligned everything to fit correctly. Doors closed, seals all hit right, etc...it was perfect.

But this summer when I removed the hard top the passenger side will not close right now. The only think that I have done (or can do) is to adjust the doors to fit correctly. Just tweak, check and re-tweak...
