By performing a Head Gasket job, will the Alternator be affected?

If they removed the alternator to get to the head gaskets (not the valve cover gaskets, but the head gaskets) and put it back incorrectly, that would affect the alternator.
For example, on the '99-'02 Disco II, the a/c compressor has to be removed in order to replace one of the coolant hoses to the throttle body. That means the serpentine belt has to be released as well. Putting them back incorrectly could cause one of those systems to fail. Also,to change the spark plug wires, the top of the engine has to be removed to access the distributor on the rear of the engine (so to speak). If that is not reassembled correctly, big problems.
It is possible. As I have said, you had no problems before they worked on it, and nothing but problems after. If the alternator was not touched, and neither were the plug wires, why was the engine vibrating when they gave it back to you? It was also leaking coolant, from what I recall. Neither problem existed prior to them working on it.
Unfortunately, unless you witnessed them doing such things, there is no way to prove it, and they will deny it for liability reasons.
However, if they replace the alternator and the engine still has problems, that just proves everything I have said.
